Hi Nich,
IQ-TREE does maximum likelihood, which produces a single (point
estimate) of the tree.
But if you do bootstrapping, it will produce a set of trees. For
example, if you run -B 1000 (for ultrafast bootstrap), then you can
add -wbt option (for writing bootstrap trees without branch lengths)
or -wbtl option (for writing bootstrap trees with branch lengths).
This is perhaps what you have in mind...
