Dear Minh,
After resuming IQTREE analysis from checkpoint I got following error:
ERROR: Tree file does not start with an opening-bracket '(' (line 2 column 0)
I'm sending you via e-mail a link to download the input and output files (except the *.model file which is several GB large).
I observed the same error with two slightly different datasets and run parameters - let me know if you prefer to have also the files from the other run (the files are few hudnred MBs) for each dataset.

I have a similar problem. I am running a partitioned analysis the program ran up to 81 bootstrap replicates and at the 81st replicate it crashes with the same ERROR. When is reading trees generated by IQTree.

I believe such “old” problem was fixed… which version and command line did you use?
