My guess is that you will get various opinions on this, but I used "Bed It"
butyl tape as found on Marinehowto.com

I like this tape best (I have tried others) because it is so stretchy and
sticky (almost too much so).

I have 2 in and 2 to go. I'm using bed-it butyl tape. Butyl is what was in the factory ones on our 2000 and they never leaked, don't know if it was actually Bed-it or not. Be careful with the hardware. I started out with M5 x 30mm on the top and once the tape (2 layers) compressed i replaced the M5 x 30s with the M5 x 25s that came with the portlights the bottom holes I just used the old M5 x 30s. Keep checking with a depth gage to make sure your bolts don't bottom out in the brackets. Its really easy.

I have used 3M4200. Don’t use 5200 or they’ll never come off!!

Which portlights? Fixed, opening, or "deadlights"? It matters...

For the opening portlights on the cabintop use bed-it butyl tape from
compass marine.
For the dead lights on the cabin top you need to use a good adhesive
sealant that is compatible with your replacement material of choice
(polycarbonate or cast acrylic)
For the fixed portlights (on the hull) pretty sure butyl tape is the way to
go there, but you might want to get some more opinions on that one...

If you are replacing the 4 long elongate stationary windows of the cabin, this sealant is what you should use (as recommended by Catalina)  Dow Corning 795 Silicone Building Sealant - Black (Оne Расk): Silicone Adhesives: Amazon.com: Industrial & Scientific  I replaced all 4 of my windows with it and it works beautifully (albeit it is messy and you need to plan it out). 
For the other ports/hatches, butyl tape is likely the best way to go as several others have already recommended.

Not sure if you are replacing the (opening) portlights with new, or simply
rebedding your existing portlights. In either case, I assume you are going
after leaks.

If you search for "leaking portlights" you will find much written on the
C320 archives. Seems like there a few areas that caused leaks in the "old"
style Lemary portlights including 1) the gasket or sealant in the joint
between the upper and lower aluminum frames, 2) the gasket that is captured
in the frame that seals against the plastic lens, 3) the orings that seal
the rotating locking dogs, 4) the bedding sealant between the frame and
cabin gelcoat, and 5) more that I forgot about.

Over the years, I tried fixes on all of these areas with mixed results.
However, I did see several success stories of others. I finally got fed up
and replaced all seven of my "old" portlights with the newer Lewmar design
that is much superior to the old as far as possible leak paths and latching

Expensive at about $200 each but I won't have to mess with them again.

which turn out to be far superior and less likely to cause premature

as simple as removing the old portlight (use plastic scrapers to get under
the outside trim ring), removing the butyl tape (easy cleanup with mineral
spirits), clean up the gelcoat (perhaps a little rubbing compound and then
acetone), install new portlight with bed-it tape. Tons of articles out

down the bolts and then come back to it every few hours or so and then give
the bolts a final snug a few days later. Do not overtighten.

Before you go ripping them out, try the following, assuming you have
the old-style portlights with gaps in the frame at 3 o'clock and 9
o'clock. I've given this same reply on other threads and you'll probably
find it in the link Troy provided:

I also made the repair using this method. I can say that without a
doubt it worked. Try this BEFORE you go replacing the O-ring (major
hassle) or any other parts and see if it solves your problem. If you
devote 1 entire day to making this repair, you could fix all of your
windows in one session. Get them all taped up first and then go around
with the caulk and do each one like an assembly line. I used the white
4200 and it looks factory. You can buy a cheap set of dental picks at
Harbor freight that will help you yank out the old gasket material.

Below is a link to a blog article from someone who owns a C-36 and
repaired his fixed ports the same way. These fixed ports (like the ones
we have on our C320's) also have the same joint in the frame, though
mine haven't leaked yet. The pictures are very useful and if you've
spent any amount of time studying your ports, you can see that the
repair process is very similar. When you do yours, do it with the window
open, and make sure to tape off the inside of the frame as well as the
mating surface where the window closes and the o-ring to prevent getting
any sealant where it doesn't belong. I highly recommend caulking the
inside as well as the outside. The inside frame is only held on with
Velcro and will come off easily with a little tug.

In the process of replacing the four opening portlights in my 2000 C320 and cannot find "Bed-It" butyl tape recommended in previous postings. It appears the company has gone out of business. What is best alternative product?

A couple weeks ago I found it at Marine Outfitters in Canada, and I
bought a 50' roll.
However, at that time they only had a dozen rolls in stock, and looking
now at their site this product has disappeared.
Afraid I can't help you with the best alternative product.

Same issue for me trying to locate Bed-It tape, so I bought this $13 roll (1 inch x 30 feet) from Sailrite https://www.sailrite.com/search?keywords=butyl%20tape
I haven't used it but the reviews are good.   Time will tell when I use it to rebed my genoa track as soon as weather permits here in MIchigan.

Sad to say that the Marinehowto dot com website (original source of Bed-it
tape) is on hold for the time being due to sudden medical issues with the
owner Rod Collins (RC). You can read details on their homepage.

RC was very free with his considerable marine knowledge as shown on his
website as well as his many postings on a variety of boating forums. He
was a huge help to me (along with many others on this C320 forum) when I
made considerable upgrades to my electrical system a few years back.

I certainly wish RC well!
