Are you sure this is what was happening to Sculley? How can we be sure
it wasn't Mulder thinking about the horrible things that COULD happen to her.

Maybe there are no aliens at all, and alien abductions are just a cover for the
government to conduct experiments on humans. I recall the story in the news a
while ago about the government injecting people with radioactive material
without their consent although my memory is sketchy. Perhaps there are no ETs
and the Smoking Man's agency is afraid that Mulder and Scully will uncover
their conspiracy and that's why they're after M&S.
So when it comes the the other vision of Scully (She is only shown 3
times in the episode, and all involve Mulder looking off before the
scene and then return to Mulder looking off.) it is Mulders
imagination that the Government (low tech theory of abduction) is
doing all manner of horrible test to her.
This would make sense because form the above assumptions I've made, we
can conclude that there probably wasn't any alien involvement in the
DB episode except for in DB's delusions. (Of course there might be
alien involvement around DB's past.) Aliens might have done nasty
things to DB but I don't think they were around to abduct Scully (Why
else would Mulder comment that he saw an unmarked helicopter at the
site of the abduction.)
