Yes. The center of the BB, and the center of the top of the head tube.
It’s a useful system to compare different bikes, together with head tube and seat tube angles.
You can compare the bikes on graph paper. Or, it’s not hard to create a Photoshop file with a scaled photo of your bike, and then on another layer, superimpose another bike. The stack and reach figures will help you put them relatively close in the same X and Y space. Although not perfect, this method will determine the handlebars and stem length needed to create similar fits between bikes.
