The OS is notoriously fickle with permissions. Sometimes you need to go through the process of checking and unchecking twice, restart and it often resolves the issue. If the issue persists, you can launch VoiceOver Utility before starting Pro Tools and quit VO Utility after PT is running. There's a command line solution that blows out all of your permissions but then you have to re-enable all of your permissions one by one in Security & Privacy. Opening the VoiceOVer Utility before launching Pro Tools only needs to be done once per reboot so, if you don't actually shut down your computer, PT will launch fine and the OS will see that checkbox as being checked for VoiceOver to be controlled by Applescript.
