Apply tracking result from manual create skeleton to single subject (DTI reconstruct)

Dear Dr. Yeh,
We are trying to apply the tracts, which are constructed from manual build skeleton (qsdr constructed then average), to single subject which was reconstructed by DTI method.
However, the tracts were represented in a wrong space which can not match the single subject space.
We have already tried to save the tracts in MNI space, T1/T2 space or native space, but still the result is really weird. Is there any way to solve this problem?

Warping track coordinates can be tricky and I am not sure the exact
cause of the problem you are facing here.

I would suggest using automatic fiber tracking
http://dsi-studio.labsolver.org/Manual/automatic-fiber-tracking to
directly map fiber pathways in the individual space to avoid this
problem.

As far as I know, the automatic fiber tracking was using on the adult brain tracking, however our data is neonatal.
Is it possible for us to create our own template for automatic fiber tracking?

It should still work, and the only concern is that DTI may not be able
to track all pathways perfectly.
