Hi Ang,

    Sorry, this is a known issue due to a different origin. DSI Studio always uses the right-anterior-bottom corner as the origin, whereas in MRtrix it can be anywhere depending on the NIFTI header.

    One solution is to clear the transformation header in the NIFTI file so that the original is located at the right-anterior-bottom corner. Then they will align in MRtrix.

How should I clear the transformation header in the NIFTI file?

   I followed your method to implement it, and the result is shown on the left. But when the save is done and then open the file again, the result is as shown on the right and his transforms are restored. 
  Can Prof. Yeh please point out my mistake or what I need to correct?

The right one is correct because the voxel spacing is not (1,1,1).
