Dear frank
In the process of calculating connectivity matrices, I set the connectivity threshold to dsi studio's default which is 0.001 of the maximum value.
Now I have been asked to cite a reference, because they believe that 0.001 of the maximum value may exclude true positives as well.
Now I wonder, of which base  its default value is 0.001?Actually, searching the papers that have done connectivity-based study using deterministic tractography, I havent been able to find a reference so far.
I would be grateful if you could  help me justify or find a reference.
best regards
Maedeh

It depends entirely on the data, and you may figure out the best threshold.
Sorry I don't have a reference.
