How to count the number of clusters each node belong them in cluster one?

I don’t think there’s an option for it in the plugin itself — you need to export the clustering from the result panel in the default line-oriented format and then do some post-processing outside Cytoscape with your weapon of choice (Excel, shell scripts, black magic etc)

Hi Razi, Tamas is right, there is no specific function to do this but with the exported data you can find all the answers to your questions.
