I started the pipeline using ubuntu 11.10 64bit. with 3.8gb memory, and intel core i7.
The hmmsearch has been running for more than 3 hours, i don't see any response.

Is the memory/cpu enough?
Is it realistic trying to run SPADA on a local computer?

Its meant for HPC but it does run on desktop computers. I run it before I leave for the day and it finishes by the time I am back. Obviously it is faster on an HPC(high performance computing) system.

Hi Liang, which genome are you running on?

potato. (Solanum tuberosum)
It finished anyway.
I checked the files, it seems like the last established file took about 4.5 hours.
Not very bad.

By the way, what is the minimum memory requirement for a 800mb genome such as potato?
