No. It would go to the bottom of its owner's library.
i think the key phrase is "to be played or discarded as normal." from
agaitas' text.
Putting stuff in the bottom of library (by the heart of any other means)
is not discarding "as normal".
imo anyway :)
But wouldn't it be already impossible to use Agaitas' ability
together with the Heart of Nizchetus in the first place?

Oh, forget what I just said... I didn't realize that the question
implies having some of my prey's cards in hand thanks to
Agaitas *before* using the Heart at all. Sorry, my bad.
Yes. So you play some card and draw its replacement from your prey's
library. It is now in our hand (but left face up on the table).
Then later you activate the Heart of Nizchetus. You draw some cards
from your library and then choose the ard owned by your prey as one of
the ones you will move to the bottom of your library.
It goes to the bottom of its owner's library instead, since other's
cards can never go to your library (or ash heap or crypt).
The key is "as normal", indicating it is treated as any other card in
hand.
