Migration to HRD from MS without changing application name

Is there any way to migrate from MS to HRD without changing the application name?  We reference the application name in a lot of places and would rather not use the aliasing.
I'd be fine with having the site be inaccessible for weekend or so while doing a migration.

For example, is there a way to do the following:
1) migrate the site to a new application name using HRD (using the migration tool)
2) get the original application reset completely
3) re-create the original application using HRD
4) manually migrate from the new application to the original application

There isn't a way to do this. Aliasing is the only way. I'm assuming you are referencing the app ID in code?
