Blue loop is easiest clockwise.  Rockytop (orange) is easiest counterclockwise.

Getting back into riding again, which is the preferred direction for the
trails? Currently I ride the green and red loops until I build up to the
    more difficult ones.

I agree, the blue loop clockwise is not only easiest it's the most fun!  It seems to flow better and the downhills are much more enjoyable. The uphills are brutal but short.

Thanks, whats the best way/shortest to the Blue Loop?

Also, how well do these trails drain?  I know its been raining a good bit lately, how long should we stay off them?

the shortest way to the blue loop is straight up big red. But its pretty steep in pretty rough beginning. I prefer to take pine for a nice slow warm up. or even better, we go up green to coyote(counterclockwise) to grab cycle then turn back on coyote (counterclockwise again)(we like to take the jumps on coyote going clockwise). Then we take green over to Barred Owl, then up to blue, and then choose; longer - up to yellow, shorter back down pine.

the trails always drain well. We have even in the range. There are only a couple of spots that have mud. In fact even a couple of hours after a rain is often good because the trails are quite tacky. Marbles are worse the wet trail. (although my worst crash came while riding in the rain. The clay spots can get slippery.
