The Proteome Discoverer result file (MSF file) is supported by
Scaffold. Since Scaffold is (for all intents and purposes) a different
implementation of the TPP algorithms that would be your path of least
resistance, but it is a commercial product.

Under the hood, MSF files are based on SQLITE3, so it should be simple
to translate it into pepXML and protXML, but I have not done that item
on my to-do list yet. Anyone else take a stab at this already?
