I've got my munki install serving packages and was attempting to get
Apple software updates working through munki but I have run into an
issue. After writing the SoftwareUpdateServerURL key on the client to
be: http://server.example.com:8088/index-lion-snowleopard-leopard.merged-1.sucatalog
when I run the Managed Software Update process it reports no updates
found, with an error in the log of ERROR: softwareupdate error: 100

In looking through the archives here I noticed another post about a
similar issue so I ran softwareupdate -d -a from the command line and
it successfully pulled updates to match what I was seeing from
manually running the Software Update command from the menu. Any ideas
on what to check on?

I've seen this on occasion in my own fleet. Once it gets in this state, any attempt to run softwareupdate ends with error 100. The issue goes away after a reboot.

Restarting did all MSU to show the available Apple updates, but now when I'm click update now followed by Logout and Update the machine logs out and I briefly see a install progress bar before being dumped back to the login screen.  I've checked the MSU log file and am pasting it below - is it something I am missing?

Did you investigate this path to see why Munki couldn't write here?

If the path is OK, I think I'd just remove /Library/Managed Installs/AppleUpdates.plist and run Managed Software Update again to see what happens.

I'm not sure what the permissions are supposed to be set at for munki but what was present was 755 with the user being system and the group being admin.

I deleted the plist and saw the same behavior - after that I tried allowing full access to the catalogs folder itself with the same results.

Are you seeing this behavior on more than one machine?

I have not seen nor am aware of anything like this behavior.

I tried it on two other Lion machines and it worked just fine - must
be something local to that machine. Thanks for all your help.
