I created a profile backup prior to the update. What file are those
stored in and what setting has changed to cause this?

If you updated your old profile should be in use.
Things that might affect your results.
1) being signed in to a Google account or a different Google account.
2) not being signed in to Google
3) Options specified in Google account, or options specified through Firefox cookies.
4) Firefox configuration preferences, right-click on search engines, at the
the bottom you will find a checkbox for "Show search suggestions"
each letter entered into search box after the first two is evaluated in
context at Google.
Not related to query but for similar types of questions
5) "Customize Google" extension stores it's own options to be used at
Google, when the extension is active.

This is happening just from the Google search page that is the default
in FF.

Between this issue and the devs "forcing" a new download location that
changed whatever a prior user had set as a default is VERY annoying.
Yeah, and the apologists will all tell you "It's a feature...."
Granted I'm only 1 person, but I do have 3.5.2 installed on three Win
machines (2 XP-SP3 and 1 Vista SP1) and also 3.5.2 installed on Ubuntu
9.04 and I can't say I've noticed any particular problems on any of the
installs.
All have a number of Addons installed, though not that many, probably 8 to
10 depending which machine.

On top of 3.5 losing my saved queries, the last update has twice given
me a "This is really embarrassing..." screen when starting FF.
Apparently FF didn't think it was shut down properly and when restarting
it couldn't restore the tabs. Never had that happen before either...
I agree and I am having no problem at all.

I did some testing. In Google's case if you have the default settings
which is to use Google Instant (their query prediction feature) the
terms are not saved as form data in formhistory.sqlite. If you go
into the settings and tell Google you do not want to use that feature,
it does save it in your form history. The setting is saved in a
cookie called PREF with a colon delimited string in the value field.
One of the "fields" in the colon delimited string is SG=. The two
possibilities are 0 or 1. 1 is the default, which is to use Google
Instant. 0 is to not use it.
This means if you clear your cookies on exit you'll lose this
setting. And if you use another profile or another version of FF or
whatever it will not have that same cookie setting in it.
Yahoo! has the same ability, to change the settings to either suggest
stuff or not much like Google Instant. But in that case, regardless
which I chose I didn't see any difference. No form data was retained.

Since I don't use FF on a daily basis since this was an unresolvable
issue, no.
Like I mentioned, it would start saving for a time, then they'd get
wiped out. Same with password authentication, I would log in at times
with no issues, then I would randomly have to authenticate the computer
again.
Just in case you're still interested in fixing it...
Right now, I'm guessing that you've some software on your system set to
clear that info regularly or whenever you do system maintenance
(housecleaning).
