I have several project plans that have linked tasks. In other words, I've
added a Project Administration task that I want to span the life of the
project. Its start date is linked to a "start project" milestone and its end
date is linked to an "end project" milestone (not predecessors and successors
but actual links >> paste special, link).

The issue is that if I link these tasks, now when I open the project I get
the message that my actuals may be out of sync. I also can not update hours
through pwa. I must open the project in MS Project and perform the update
from there.

Any ideas? This is puzzling us since it is only affecting a few project
plans.

Hammock tasks can be a real pain to manage. What you might be seeing is the
result of how you setup the task and how you applied the resource. When a
hammock task expands automatically, it can cause actual work to be
redistributed, thus causing a conflict in an environment with protected
actuals. Make sure that you use Fixed-Units task type and that effort driven
is unchecked for these tasks.
