“Shown” meaning they’re listed in the Witch interface, or that the
windows themselves are made visible?
Like close them permanently? Do you normally have them docked to a
screen edge or what?
Do you have the Dock icon for QS enabled or hidden?

I MISS MY OLD SHORTCUTS! Anyone out there able to help? For example: I
used to do "Ctrl/Space fa" to get to my facebook page. I don't seem to be
able to reprogram/train the updated Quicksilver with all my old shortcuts.
My Mac tech tells me I should phrase it this way: " I want to create a
short-cut w/o any modifier keys". Anyone walk me through the steps? Not
sure if the new Mac OS supports this? Thanks in advance for your help!

That’s a simple enough request and should be no problem, even under
High Sierra.
First, make sure you have the latest version of Quicksilver from
https://qsapp.com/download.php.
Assuming this is a fresh installation and Quicksilver hasn’t been
configured or learned any shortcuts from you…
First, you need to get the things you care about into Quicksilver. For
something like a website, it’s usually as simple as going to
Quicksilver’s preferences under Plugins and installing the one for
your browser. (This should add your bookmarks in that browser to QS, so
it will obviously only work if you’ve bookmarked the site at some
point.)
Next, you need to teach it that “fa” means “Facebook”. If you
hit Ctrl-Space and type “fa”, then scroll down until you see your
Facebook bookmark, then hit Return, Quicksilver should learn you want to
use that abbreviation for that bookmark. You should only have to do that
once or twice before Facebook becomes the first result every time you
type that abbreviation. (There are ways to speed up this process, but
they usually aren’t necessary and this message is long enough as it
is.)

Alternatively, you can also use the "Assign abbreviation" action to manually set what QS would recognize as the "canonical" abbreviation for something, which completely bypasses the learning process. So in that case, you would select your Facebook object in the first pane, find "Assign abbreviation" in the second pane, and type "fa" as text in the third pane. This beats having to scroll down a hundred of results in the 1st pane IMHO ;-).

Some of you may be familiar with Witch task switcher from Manytricks. I've
been using it for years; something has come up recently, after a recent
upgrade and also since the latest QS upgrade. The Witch pane evoked by its
key combination now shows Quicksilver "Clipboard" and "Shelf;" of course I
have both of those activated in QS as I have all along. When I deactivate
them the Witch pane no longer shows them, not surprising. There's a
preference pane through Sys Prefs that allows one to include programs to be
ignored by the switcher, and I have put /Applications/Quicksilver.app in
that box, to no effect: the Witch pane when evoked still shows the two
processes. The reason I'm writing to this group is to find out what I might
put into that preference pane to let Witch know not to list Clipboard and
Shelf. Maybe nothing would work but I thought I'd ask...

Unless you use Abracadabra triggers, Quicksilver only runs one process
and it sounds like you’ve listed it.

My best guess is that Witch has gotten better at finding windows. Why it’s not respecting your “ignore” list, I can’t say.
My second best guess is that it has something to do with the new window manager in High Sierra, but I don’t know if you’re even running that yet.
In any case, nothing related to that has changed in Quicksilver recently. If you’re able to find an older version that doesn’t exhibit this behavior, let us know.
