best barcode format for document processing?

Hello, 

I'm working on a system with Jasper and zxing to automatically process scanned documents. I'm looking for any research into the best barcode format to put on the bottom of the documents? These documents are printed, signed and then scanned. Right now I'm using CODE39, but having some issues with missing some of the scans. Upping the resolution on the scanner seemed to helped, but still think there may be a more robust format. I am placing the barcode bottom left of the page, and then I basically create a sub-image to the bottom 10% of the first page and left 50% and then I am processing that image. 

I simply wanted to ask others with more experience if they had a recommendation? I have complete control over the data so I have completed control over character sets ,etc.

QR codes and Data Matrix would be much better.
