How do I modify the position or orientation of the animation controls
after creating them? Should I go into component mode and move there
points or is there another way?

Also when I created the legs the knee pole controls where positioned
on the opposite sides (the right aim control was on the left and vise
versa). Is there a flag or is it based on an axis maybe?

yeah just modify the shapes for the controls - the pivot locations are
defined by the skeleton.

as for the knee controls - this sounds like some sort of bug. I
haven't seen that behaviour though, so I'm not sure what to do about
it. my first thought is that there may be some parts of the rigging
scripts that are getting confused by non-unique leaf names (its super
easy to write scripts that do this - some commands return leaf names
only).

so see if you have any duplicate node names in your scene. you can do
this easily by opening zooRenamer (in the CST rigging tools menu) and
go to "Duplicate Names->List Duplicates". the renamer tool will also
auto-"fix" duplicate node names for you.

Thanks, I was able to go into component point mode and modify the
shape and position of the controls as you said.

I just updated to the latested release 0909 have the pole vector
controls changed? I no longer see a cube at the pole object? It does
seem to work, I can select the sphere at the elbow and my move manip
shows up at the pole object which I can move.

Thanks
