My LAST words on the rtf problem.

I found a new clue in the saving as rtf problem . The duplicate ellipse line only occurs at the end of a scene. It never occurs within the scene. At the end of the scene I put an ellipse, center it add a new blank line left justified.  When saved is rtf, after my ellipse appears a left-justified ellipse I thought this was a duplicate.  
 
I made a test chapter and saved only that chapter. LibreOffice was able to open the small single chapter. Instead of making the extra ellipse left justified it appeared as centered. Then I noticed that the extra ellipse was not a copy of my ellipse. The last ellipse of my scenes has two spaces between each star. The new ellipse has one space between each star. I do use an ellipse with one space between each star when I put an ellipse within the scene.  
 
Could I have accidentally created an end of file marker?

By "ellipses" do you mean the scene separators? They are automatically inserted by yWriter during export. You can set their appearance somewhere.
If I understand correctly, your problem is that you insert additional scene separators by hand before exporting the whole thing as RTF, isn't it?
I wouldn't do that, but divide my text into scenes so that the automatically generated scene separators appear in the right places.

If you go into Project - Project Settings then choose the RTF tab, you'll see there's a dropdown where you can specify the separator to use  (it's automatically applied to scene breaks within chapters)

The nice thing about the automatic separators, is that in the options for each scene there is a choice of " append to previous scene" which removes the separator above it for that scene only upon export. I sometimes use ywriter scenes in smaller chunks so that I can move things around easily. Then at the end I go back and look for the natural breaks in the chapter to have the separators in and mark everything else with "append."

    I was unaware of an automatic ellipse between scenes.
