Syncing between two Macs

I'm new to Yojimbo so forgive me if this has been beaten to death!
What is the best way to sync Yojimbo databases between two macs? Is
it via the cloud and say DropBox, or can it be done reliably with
Chronosync? The keys are reliability and ease of use.

The best way to sync data between two (or more :) Macs is to use MobileMe.
As an alternative, you can use Dropbox to copy your Yojimbo data between
machines, with the caveat that if you do so, you may only use Yojimbo on
*one* machine at a time.
For instance, if you have a Mac at home and another at work, you *must*
quit Yojimbo on the home machine before using it on the work machine, and
vice versa.
That said, you can relocate your Yojimbo data by creating a symlink[1]
named "Yojimbo" in the default location (~/Library/Application Support/)
which points to the actual location of your "Yojimbo" data folder on any
local disk volume; for instance, within your "Dropbox" folder.
[1. Please note you must use the Terminal utility to create a symlink;
aliases will not work for this purpose.]

And to finish the question, yes Chronosync (or rsync) works just as
well if you're not inclined to use Dropbox. That's what I do but then
I have ssh access to my Mac at all times which means I can even shut
down Yojimbo remotely if needed.
I'm hopeful that BareBones will someday support something other than
MobileMe, and preferably not "in the cloud". I have my own WebDAV
server that several other products use for syncing. That would be
ideal for me.

No, that setting will have no effect when applied to Yojimbo's data.
The only reliable way to share one database between machines is to make sure Yojimbo is not running on either machine when you perform the sync.
The way I've done this in the past is with an AppleScript, telling the target application to quit on both machines, then invoking the sync tool of choice.

In this case, you need only sync the contents of the "Yojimbo" data
folder--no packages involved. However, you must make sure to quit Yojimbo
*before* the sync takes place.
Provided you do so, this arrangement should be reliable, while how
practical it may be will depend on your workflow.
Setting up to use Dropbox also requires a bit of work but should be
basically hands-off thereafter, and between these two choices, it's what
I'd use.

leave Yojimbo running at home. Doing a remote login to quit the
'home' Yojimbo wouldn't be practical since I would be using my work
network which blocks everything except ports 80 and 443 - OK for
DropBox but not for SSH or a VPN.
