For those people running Leopard and who haven't noticed - the 10.5.6
update appears to have fixed the system bug which prevented the drop
dock from appearing if Yojimbo is started on login.

Just upgraded to Mountain Lion and noticed this bug is back - if Yojimbo starts on login, the Drop Dock isn't appearing.
Quitting and restarting Yojimbo brings it back.

Anyone else noticing this?

Yeah, this happens to me as well. I upgraded to Mountain Lion yesterday and have the same issue. I might make a startup item script that waits 5 or 10 minutes and then launches Yojimbo but I haven't even looked at AppleScript in 10.8 yet.

I'm on a MacBookPro3,1 (the oldest living MacBook Pro model that can run Mountain Lion).

I'm seeing issues with most of my login items not launching at startup. I thought at first, they had not been added to Login Items. I did find that if I click on the app in Login Items it launches. Probably some quirk in Mountain Lion.

Yup, having the same issue here, but also when I manually start the app.  The main window and drop dock are missing at startup, and I need to manually show then (via Cmd-1 and Window->Show Drop Dock).
