Unless you have some text selected before invoking this command, the
hyperlink won't be anchored to anything and thus won't be visible.
Try this:
Type in "Apple", then select it, choose "Add Hyperlink", type
"http://www.apple.com" in the link dialog, and click OK. The word "Apple"
should now have an active link to that location.

You can indeed do so, and here's a (hopefully :-) useful tip:
Just drop a file or folder into the "Add Hyperlink" dialog
and Yojimbo will insert the file URL for that item.

Though comments don't support rich text, you can add URLs to them,
including links to other Yojimbo items.
To resolve a URL in a comment, just right-click or Control-click on it and
choose "Open URL" from the contextual menu.

Yes; just select the target item and choose Edit -> Copy Item Link to get a
link which you can paste into a note or comment.
In a note, you'll get a rich text link with the target item's name; in a
comment (see above), you'll get the target item's URL.
(This is one of those things that's more awkward to describe than to do. :-)
