If all that is being transferred is the Documents folder, that won't transfer anything from Yojimbo to the new drive. You want to take a backup of the ~/Library/Application Support/Yojimbo folder from the old drive and copy that across. (I would take the whole Library folder too, personally - in fact I'd take as much of the old drive as possible.)

You are correct. It's not a two-way sync, it's a one-way push.

Agreed on both counts. The Yojimbo data location is correct, and I've also found that a surprising amount of other important stuff gets stored in ~/Library. If the drive is functioning at all, you should take as much of your home directory as possible.
Please make sure ASAP that he also transfers your Yojimbo data:

as well as any other important data you have which isn't stored in the
Documents folder. (Many apps, such as Apple Mail, also store their data in
other locations.)

Yojimbo for iPad only syncs data *from* your Mac, not back to it.
