I've reviewed iCloud and will not be moving to iCloud from MobileMe.

The dependency creation iCloud places users under is too onerous and
places a huge potential migration burden to go from iCloud to other
infrastructures in the future. As I need to use other infrastructures
and integrate services across these the closed format of iCloud and
the inability to place data accurately as to jurisdiction and
firewalls under assured user control (as opposed to Apple's control)
means iCloud is not to be considered as an option for any ongoing data
sync or collection or storage or streaming services.

Curiously the one thing MobileMe is used for is sync between keychains
and docks and system settings for OSX users is not being supported in
iCloud.

So systems and data sync for apps will have to be managed via a
private infrastructure. I'd like to support Yojimbo clients for Mac
OSX users and potentially iOS one's in the future but will need a way
to establish sync and backup services on a self serve basis.

It would be a big plus if Yojimbo provide some stable data such as an
open API or tools or information to help users integrate a sync
service with Yojimbo clients (Mac, or iOS) on their own servers? We
use Linux (mainly Centos/ Debian) OSX, BSD,

There are two things you might consider for this in today's shipping product.

First is AppleScript access. You can get and set anything in Yojimbo via AppleScript.

Second is the Sidekick data export. It's one-way, but again nearly all the data is exposed. If the current layout/css isn't adequate for you, there are a couple of semi-documented preference keys that allow some configuration of the output data.
