Taming the diff beast

This list seems to have gone awfully quiet, but I still haven't found a
better tool, so here goes:

I have gotten xxe going with an official paid license, so we're good to
go with Java 7 and everything.
But I have an issue when working on a shared document: xxe *reformats*
the XML.

Does anyone know of any way to produce an XML file that has just the
actual semantic changes in the XML file, and does not do things like
change <xref></xref> to <xref />, or re-wrap the text content?

It seems like a common need, there should be a common tool....
