ROI extraction for MRI images

Hi all,

I am working with the smri and rs-fmri images for cognitive conditions classification. I have performed the preprocessing using conn toolbox. actually I tried using this using SPM but 2nd level analysis for rs fmri is not provided in the spm so  I switched to conn. I just got to know about cat12 and xjview from literature and some youtube videos. My doubt is can I use my preprocessed nifti images in xjview for ROI extraction. and if yess which images will be more suitable for this ie. original file, segmented GM or WM file or smoothed file
