In order to get the "In Reply To" text, you have to reply to a tweet
(right-click, reply). If you do that, Witty does send that reply
information and it'll show up in the web interface:

Witty won't include the "in reply to" information if you just type in
their username ("@joe Yes, I agree!") because the Twitter API requires
that replies are in response to a Tweet, not a user.
If you're using Witty and your replies aren't showing the "in reply
to" info, make sure you're running the latest version - should be
2.1.2.0.
