After the success of the Ensembl Genome Browser courses held in previous years
we have once again decided to bring Dr. Bert Overduin from the EBI out to South
Africa to present a one and a half day Ensembl Course.

The course is sponsored by the National Bioinformatics Network and will be hosted at the University of the Witwatersrand.

The Ensembl project (http://www.ensembl.org) provides a comprehensive and integrated
source of annotation of mainly vertebrate genome sequences. This one-and-a-half-day
workshop offers participants the possibility of gaining lots of hands-on experience in the
use of the Ensembl genome browser but also provides them with the necessary background
information. The workshop is primarily targeted at wetlab researchers and will cover the new version of
Ensembl which was released at the end of 2008.


The workshop consists of the following modules. Most modules consist
of a presentation, followed by the opportunity to do exercises.

  • Introduction to Ensembl: origin, goals and organization of the Ensembl project
  • Worked example: guided tour of the most important pages of the Ensembl website
  • Data mining with BioMart: retrieving complex / large datasets using the data mining tool BioMart
  • The Ensembl genebuild: how are Ensembl gene and transcripts predictions made?
  • Comparative genomics: orthologues and paralogues, protein families, whole genome alignments and syntenic regions
  • Variation: SNPs
  • Advanced access: other ways of accessing Ensembl data (ftp, MySQL, Perl API)
  • Custom annotation: displaying your own data in Ensembl
Participants are encouraged to bring problems/questions about their
research to try to tackle these during the workshop using Ensembl.

The only prerequisite for this workshop is general knowledge of molecular
biology / genomics and a familiarity with web browsers.

Note: Ensembl focuses on vertebrates and contains few genomes of lower
species (for available species, please have a look at http://www.ensembl.org).
Genomes of non-vertebrate species can be found in Ensembl Genomes
(http://www.ensemblgenomes.org).

The course will be held on the afternoon of the 22nd and the full day of the
23rd of October 2009 on the Wits Main Campus.
