For now, it's not possible to upgrade the `winpython` Python package
(i.e. mainly WPPM and WinPython Control Panel) from the WinPython
Control Panel, or at least it's not tested and I doubt that it would
work.
The only way to upgrade this package as well as the rest of the core
features of the distribution (executable launchers and batch scripts)
is to start over with a fresh version of WinPython and install your
extra packages all over again.

If you mean using the WinPython Control Panel, for now there is
nothing preventing an update of a required component like PyQt (I
haven't tested it... but I don't expect it to be working...).

No, this is a standard Windows Python installation. Everything single
package is installed in the site-packages directory.

Yes. That is the 'settings' folder at the root directory of WinPython.
