why not ... if you just launch a command using this syntax :

every 3.hours do
  command "java -jar options and options .."
end

Just to be clear, Whenever doesn't run programs. It manages a crontab file for you and cron runs the programs in it. http://en.wikipedia.org/wiki/Cron
