Ending a watij test session

I feel like I now have a basic understanding of how watij works, however I can not not get it to shut down after I have finished my tests.  Can you please inform me of how to get it to stop running?

Closing all browsers or calling the done command does not work.
In addition, trying to start it in a thread and then killing the thread via .stop() also does not work.

Any help for the correct shutdown procedure would be appreciated.
