A question on ts_autolevel: 

I run my etomo_patches with patchsize of 5000 (I am at quite low mag and this number was optimised manually in imod).

But when I try ts_autolevel with 5000 I get an error complaining it doesn't like the FFT size. But it works fine with 2000. 

Is it an issue that this number is different to what I used in etomo_patches? What does the patch_size parameter actually do in the autolevel command?

The patch_size in ts_autolevel does not need to match what you used in ts_etomo_patches. They serve different purposes:

- ts_etomo_patches uses patch_size for patch tracking during tilt series alignment.
- ts_autolevel uses patch_size to define the region size (in Angstroms) for correlating image patches across tilts to estimate sample inclination (leveling angles X and Y).

Using 2000 is perfectly fine. The autolevel estimation just needs patches large enough to contain recognizable features across tilts for correlation. As long as it converges (check the reported LevelAngleX/Y values), the exact size does not affect your downstream reconstruction quality.
