Obtaining centerlines from 3D volume

Hi All,

I have a 3D volume obtained after reconstruction from the 2D images. I would like to skeletonize this 3D volume and convert to a network. I could obtain the 3D volume from tools like Fiji and 3D slicer.
However, I am not sure how to use the 3D volume obtained from other tools in VMTK. I'd also like o know  if it is possible to reconstruct the 3D volume in VMTK instead of interfacing with other tools. 
The input z-stack is avaialble in tiff format.

Any suggestions on how to proceed will be of great help!

You can use 3D Slicer's SlicerVMTK extension to extract centerline using a nice and convenient GUI.
