please it would be great if I could have an example on how I could use vcfanno to annotate Structural Variants.

Hi, I missed this when you originally posted.

If you use vcfanno with the -ends argument, it will annotate the SVs in your query VCF and annotate the left and right ends defined by CIPOS and CIEND.
