Differences Between UTM and IP+User-Agent

We recently created a separate profile for our intranet that uses the UTM tracking method. While I see the same data for hits, the visitor and pageview data is much different. I've verified all pages include urchin.js script reference and __utm.gif is in the site root. Profile is set to UTM tracking method, domain is blank under reporting tab.

Anyone know what the most likely cause of this discrepancy would be?

IPUA tends to allow bots and spiders through as legit traffic, and looks at file extensions to determine pageviews as opposed to __utm.gif.
