How to kill orphaned Entrez Genes from being displayed

Is there a way to kill display of orhaned genes that e.g. don't link
to Kegg pathways?

Yes.  Take a look at the gray 'H' menu to the left of the Network View.  There you can hide selected nodes (just select the orphans beforehand) or, without selecting, hide all nodes with fewer than n neighbors - n being 1 in your case.
