Well, add-ons are not full-essential part of the web browser itself.
They are "add ons", not the product itself and this is what has been
updated, not all the extensions or themes.
Have in mind that there are also some add-ons which are experimental
and may not work properly. Also, the behavior of the web browser and
all the add-ons (extensions and themes) depend on your flash drive's
free space. For instance, if you need to update the web browser, you
will need at least around 20~25 MB in order to do it. The more
extensions and themes you have, the more space you will need.
Anyway, it would be helpful if you tell us what add-ons have that
behavior, so I can test them.
By the way: new dates for Mozilla Firefox releases: Mozilla Firefox
2.0.0.17 and Mozilla Firefox 3.0.2 will be released on September 16th.
By the way, I run Mozilla Firefox 3.0.1 on a Kingston U3 Smart flash
drive and have had no problem at all. It has never crashed nor got
slower so far (it is actually so much faster and lighter than Mozilla
Firefox 2.0.0.x) (I have Launchpad 1.6.1.2 and 1,54 GB Free). You may
have an issue with your flash drive.
AJ, any add-on for a Mozilla Firefox PC-installed build is compatible
with portable builds such as PortableApps.com's and U3 Smart's as
well.

John T. Haller from PortableApps.com had been built Mozilla Firefox
1.5.0.xx series for the U3 Smart platform in the past. The Mozilla
Firefox 2.0.0.xx series has been created by Mozilla itself (I think).
John gave up supporting and building applications for the U3 Smart
platform because it's proprietary source, while its PortableApps.com
platform is software libre, of course.
I'm not quite sure about the bugs you mean. Could you be more specific, please?
