Naming merged episodes

I was playing with the File Template Editor as Kodi liked some shows better if the episodes were name S01E01 - Episode name rather than 1x01 - Episode name.
I don't know why, but now TVRename wants to change the names of all my merged episodes from 1x01 -1x02 - Episode name to 1x01 - Episode name, dropping the second part of the merge.
I ignored the rename, but how can I get it back to accepting these merged names?

I'd love to help you, but after going through my library, I found that I don't have any merged episodes. I suppose that that is because my file source is mainly from private torrent sites. They follow "the Scene" rules, and I don't think merging is a part of that. At least I don't recall seeing any merged episodes available for download directly. I could be wrong. Also, the episode naming format I see is always SxxExx and not something like 1x01.
Could you list the name of an example show you are working on and the episode numbers of the merged file? Also, could you attach a screenshot of your File Template Editor for that show? I'll try to recreate it on my PC and see what I can come up with.

Could it be this setting causing you grief: Options->Preferences->Scan Settings->Additional Scan Options->Automatically Create Merge rules for merged library episodes?

I'm confused. You are taking an already merged file (2x05 - 2x06) and telling TVR to merge it again. It seems to me that what you really want to do is change the (2x05 - 2x06) to (S2E05-06). 
I didn't have a (2x05 - 2x06) file. So, I made up a 2x05 and 2x06 file and was going to merge them. Well, since I was using the first filename processor below.

It recognized it right away and took it into my library.
Since the template editor was set to:

I wound up with S02E05 and S02E06 files. I then merged them with Edit and got S02E05-E06.
You shouldn't have to do that since they are already merged. Just make sure the filename processor contains these two Regexes.

Set up TVR with that filename template and filename processor and it should work for you. Make sure you check what Steven wrote because that can mess things up. Default: Un-ticked
