Problem with Active Service Codes

I am having several problems that I think are related to the Active Service Keys config file. I had a working system but I updated a GTFS file from PACE (Chicago region buses) and now none of the times or stops show in the timetable unless I bypass the configuration. When I look at the full configuration, it shows a number of active service codes, but these are no longer valid for the new PACE data. I have tried deleting the information from the ActiveServiceKeys.csv file with Notepad, but the information seems to keep coming back when I look at the full configuration in TTPub.

When I am able to view a schedule, it does not honor the Weekday-Saturday-Sunday radio buttons -- all date keys show in the schedule.

In addition, when I try to edit the Active Service Keys in TTPub, I get the following error in the DOS window:

08-Dec-2015 11:20:32.382 SEVERE [http-nio-8080-exec-1]org.timetablepublisher.schedule.gtfs.loader.GTFSDataLoader.setAgencySvcKeys There's already an existing ActiveServiceKey config -- I'm not going to overwrite that, so I'm exiting now without loading any data from your GTFS.  If you want to get the GTFS keys into memory, delete all rows (except the 1'st / banner row) from ActiveServiceKeys file.
