In the film, Arceus, a powerful creature known as a Pokémon, awakens from a long slumber to seek justice on the humans that refused to return Arceus its life-giving jewel and attacked it. Through loop quantum cosmology, the spacial distortions caused by Arceus's awakening leads to the conflict between the extradimensional Pokémon Dialga, Palkia, and Giratina. To prevent Arceus from attacking humanity, Dialga sends Pokémon trainers Ash Ketchum, Dawn, and Brock back in time, along with Sheena, a descendant of the man mistakenly believed to have betrayed Arceus.
Ash obtains the Jewel of Life. Calmed by Damos's ability, Arceus absorbs the jewel, restoring his own life force, and reversing the time paradox that nearly killed Ash, Dawn, Brock, Sheena, and their Pokémon. Arceus rescues the people and Pokémon from the collapse of the temple. Ash, Dawn, Brock, and Sheena are transported to the present, only to discover that Arceus is still furious and has defeated Dialga, Palkia, and Giratina. Arceus spots Ash and recognizes him due to history's alterations, and reverses the destruction he caused and heals his former adversaries. Ash and the others discover Damos has put them on a mural, thanking them for their help in saving the world and seeing that even without the Jewel of Life, Michina is still fertile due to the people and Pokémon cultivating the land. Dialga, Palkia, Giratina, and Arceus depart for their dimensions, with Arceus realizing that he is truly a part of this world.
Just as all seemed lost, Damos managed to reach Arceus' heart and allow it to reabsorb the Jewel of Life and recover, thwarting Marcus' plans. As Marcus quietly states that Michina no longer had a future since the jewel was returned, the entire shrine begins to collapse. Marcus' scream was heard, and his crown was shown on the place where he stood, showing that he had fallen. However, during the end credits, he is shown to have survived the fall and seen as a worker of Damos in cultivating the land in disappointment over not getting the jewel of life.
Anyhoo, Arceus is in some sort of stasis muttering about the jewel of life and things and having flashbacks to random stuff, and this makes him so angry that he breaks out of his stasis thing proclaiming that humans must be brought to justice.
A citizen of Michina named Damos returned the plates to Arceus. However, when Arceus realized what a desolate wasteland Michina was, it decided to use five of its life plates, representing water, grass, ground and electricity (and also dragon???????) to create the jewel of life, even though it would be putting its own life at risk to do so. Entrusted with the jewel, Damos used it to turn Michina from the pitiful vapid lifeless land it was into a beautiful and lush landscape.
Sheena reveals that Damos was actually her ancestor, and she, as her other ancestors, was entrusted with the jewel of life. The villagers of Michina eventually realized their mistake, so they instructed each generation that was entrusted with the jewel to return it to Arceus whenever he should return.
The now four-way battle continues with Arceus still handily controlling the tide. Palkia traps Arceus in space for a bit, and Dialga takes that opportunity to send Ash and the others back through time to when Damos was originally meant to give the jewel of life back to Arceus.
Despite Arceus saving the world, immense damage had already been done to Michina. The land was frigid and bare, and the smaller meteor strikes only made conditions in the area worse. Damos wished for his land to be restored back to its former glory, a wish Arceus heard and granted by using some of his life plates to create the jewel of life.
Now that I have some aspirin, we cut back to Sheena and Marcus. He asks Sheena if Damos used something called Silver Water on Arceus when he betrayed him in the other timeline. Sheena says no. Marcus then shows her the real jewel of life in the staff and says they have to return the jewel at all costs, and she will be the one to present it to him. He secretly takes the jewel out of the staff and puts it in his robe before giving the now empty staff to Sheena.
Without getting too far into the somewhat silly plot, Arceus basically helped humans create civilization by giving its life force to the humans in the form of a jewel. The land flourished, but when Arceus came back for the jewel, the humans refused to give it back. So when Ash and his friend showed up to do this, things went a little off course and got. . . worse. Arceus almost died. The god of all Pokemon almost died because Ash and his friends got involved. But in the end Ash delivered the jewel to Arceus and returned to the normal timeline where a pissed off Arceus was still destroying the world. Arceus immediately recognized Ash and time reset itself. Arceus was no longer mad at humans. Everything was reset to the way it should be, and Arceus flew off into the sunset, realizing he was part of the world.
