--Hi all,

i know that trinity is able to resume pipeline after a timeout run,
but i don't know if it resumes all the commands of Trinity Phase 2 or only the commands that have not been ran:

Sunday, November 27, 2016: 13:23:57     CMD: touch recursive_trinity.cmds.ok

--------------------------------------------------------------------------------
------------ Trinity Phase 2: Assembling Clusters of Reads ---------------------
--------------------------------------------------------------------------------

Sunday, November 27, 2016: 13:23:57     CMD: /save/trinityrnaseq-2.3.2/trinity-plugins/parafly/bin/ParaFly -c recursive_trinity.cmds -CPU 4 -v
Number of Commands: 391921
succeeded(191617)   48.8917% completed.

Also, is there a parameter to add to resume pipeline from where it stopped in Phase 2 ?

Thank you,
Laurent --

Rerunning the original command should have it resume wherever it left off, in phase 1 or phase 2.

best,
