Please send questions to the Trinity Users group so that everyone can benefit from them.

 

Trinity looks for the applications it needs in your PATH environment variable. You need to make Bowtie and the other applications available by running a command that will look something like:

 

export PATH=$PATH:/path/to/bowtie/:/path/to/express

 

If you are running on a cluster check with your system administrator to find the exact syntax to use.
