doRun vectorization and output

Greetings all,
I've changed some more loops to apply (mostly in the doRun but also simple ones in the summaryStatsLong and ConvertTaxonFrameToGeiger) and updated by branch with them. I've also added the screen output of two different revisions 301 and 322 to a dropbox folder in Trials_Profiling called TreEvoOutputs. I've compared these files with the ones that Derrick has profiled and the only differences I see are in the time spent running, so it looks like even things like rounding errors aren't showing up in the results. I'll have an old benchmark from my branch from revision 265 up later this afternoon.
