Network Conversion (shape -> Transims format)

Hello.
During network conversion throught GISNet module i faced some problems with output network.

As you can see on the image, yellow link has several node, but in reality, in 2nd and 3rd (from left to right) nodes doesn't connected with them.



Question:
Can i fix this mistakes automatically? Or can you advise me some tools (with GUI), which can help me fix this problems without manual editing Link & Node files?

My understanding, the A Node and B Node 
Of the yellow link is the two far nodes. To have connection with the 2 between nodes you can break into three links rather than having one link (yellow link).
