I use the annotation software called dammit, which uses Transdecoder. Not sure if this a question for you or them but I figured I would ask. I am doing a de novo transcriptome on equine samples. I am a bit confused on exactly how the annotation works. I initially ran dammit without specifying an equine fasta pep file. And now I am not sure if I have to delete certain files so it knows that I want it to use the equine file. Any help would be much appreciated. I am a PhD student and this will be apart of my dissertation.
