First off, you'll want to use the
[http://code.google.com/p/proteomecommons-tranche/ Proteome Commons Tranche
Repository project] to run a Tranche server as part of the Proteome Commons
network.

Next, we've removed the run.sh because it doesn't work on Windows machines,
so is confusing. After downloading the command line tools from the above
project, read the README for instructions on running any of the command
line tools (including the server).
