I have had problems in this area as well. It seems to be impossible to choose which externals to load,
and on a sparse checkout (only some children of a directory) I did not find a way to select whether
externals should be checked out. IIRC they are never checked out for a directory that is not checked out with all it's elements, independent of the "omit" checkbox.
And "omit externals" can (AFAIK) not be made sticky. So I don't know how to get a working copy without an external that can be updated simply
with a top-level update.
It would be great if all externals could be selected/deselected individually in the "choose items" dialogs (and this decision should be permanent).
(Remark: I have just updated from 1.9 to 1.11 today and have not yet checked that detail there)

There's a checkbox "omit externals" which is independent of the checkout-depth-combobox.
